Analyzing protein interactions can provide insight into functional relationships between proteins. The traditional approach combines native protein immunoprecipitation with mass spectrometry detection, however the AP-MS approach uses epitope tags on the bait protein of interest and capture probes to identify cooperating prey proteins without the need for each new bait protein purchase or development of specific antibodies. Furthermore, antibodies against the protein of interest or baits may disrupt protein-protein interactions if the epitope coincides with the protein interface required for the interaction. Affinity tags are the most widely used in yeast, and more than 70% of the expressed proteins can be presented with protein network diagrams, and more than 500 protein interaction complexes can be identified through clustering and network analysis.
